I took the colors palette and gave them numbers (across the top) and letters (down the side), so each color can be uniquely named. On my chart, I write either "primary" or "1" for the primary color, and "secondary" or "2" for the secondary color. Below that, a screenshot of the result of the color choices.
The primary color is the border, and the secondary is the empire fog.
What you finally see is the result, it seems, of the combination. Most of the time it fills in with a gray haze no matter what color you pick - and there are varying grays too! But with the right choices, you can get other colors. For example, as you see on the chart (4th down, right column), Primary: B4 (yellow) and Secondary D7 purple gives a purple haze. You won't always get the purple haze with D7 if you pick a different primary color, but you will if you choose B4.
Every time one combines the color choices as stated on the chart, you ALWAYS get that color combo for your empire. I color-up all my custom empires, to the galaxy is quite colorful.
There's a lot more research to do, and maybe there are color-combo patterns I haven't noticed yet, but I'll put this up here for anyone who is curious, or can provide some constructive criticism. Play on!

I picked a flag with C1 Primary and C2 Secondary for a very Pink Empire.
The border of my empire is pink, but the inner color of my territory is sky blue!
Here's a fun thing: the colors give color also to the ships. Some you can barely notice. But check out the impact on the lithoid ship design: tons of color everywhere, rather cool.
Maybe from PC to PC, possibly, because I'm on a Mac.

Wait a sec. I just looked in the User Empire Designs. You know how the 3rd line of the colors= in the empire_flag= section always says black? For my pink empire, it says turquoise.
In fact, that's true of every empire I made with the peacock portrait! (avi18)
They also all have the ornate_18 icon on their flag (the fan which looks like a peacock tail).
EDIT:
None of the other portraits I've used have something other than black in the 3rd line.
The Peacock portrait was part of the Anniversary pack, so perhaps it's special in some way?
However the Larvae (Arthropod 20) is also part of that according to the wiki, and that has black in the 3rd line too.
EDIT2:
Oddly a new Peacock race I've made has black instead of turquoise. I have no idea what happened. Other than, the other Peacock races were all made in an older patch.
