If you vassalize a empire, which also has subject, then probably (because I don't have situation like this) then subject become free from that empire.

You can't integrate a subsidiary.

Afaik, the only way to integrate as a Megacorp is to become technologically advanced enough so they become a Protectorate - or to indirectly gain normal Vassals by taking over Vassals of other Empires (which is probably unintentional).

You don't. Tributaries and subsidiaries are immune to integration by default. You can try to renegotiate their vassalage agreement to remove the protection from integration, but you'd have to do some AI wizardry to convince them to accept that.

As above, the Subsidiary subject type cannot be integrated. Probably because it already is the best type of vassal, a tributary paying baseline 30% tax who also must join wars (by default). Combined with the branch offices and ultra-immigration boost, it's really really powerful to vassalize the whole galaxy like this.

If you have a subject type you aren't allowed to have based on your government, their status should change at some interval later in the game.

Maybe next year tick?

If it never changes, it is probably a bug to begin with.

The game definitely should check the vassal rules from time to time, like when a vassal drops below 50% of your tech he becomes a protectorate, then switches back to your default vassal type when going above 60%

Subsitary is a Megacorp-only Subject type though. Would be kind of weird if they really have that subject type if neither of you are a megacorp. It's possible that they too "inherited" the vassal, but that seems unlikely. Or did you mean to say tributary?

But regardless, as a normal Empire, you should have the option to change Subject type to the default, Vassal, in the Terms Negotiation tab, which in turn allows you to choose the Integration Permitted contract terms.

As far as I know, and unless it has changed recently, the game does not actually check whether the vassal types you have are valid, aside from for the Protectorate. Which I would indeed describe as a bug, as you do end up with incorrect vassal types somewhat regularly, just by vassalizing empires that have vassals themselves.

Oh, thank you, I finally changed the subject type and can integrate them :)

It was indeed subsidiary, probably because the former empire was strong before, I remember they have a couple subjects and was stronger than me, probably a megacorp was one of them?
