Asteroid hitting primitives
Does this only trigger if I don't have a fleet in their system?

asteroid is very slow, so you have time to build artillery/strike craft defence platform to destroy it

i think it is a very rare occasion, when someone would use pre-ftl system for parking fleet

I think it only happens when you build an observation post.

Building a single defense platform with L / L energy weapons does the trick.

The event does not check whether you have fleets or not.

Honestly I can never even get the asteroid to hit the primitive planet because even the default starbase seems to shoot it down long before it gets there.......

Of course it doesn't work like that when its one of my own planets....
Asteroids actually appeared in my home system once so that should tell you that its just random.

I had a game where I built 5 or 6 observation posts, and every one of them got taken out by an asteroid. The first of those was during the your scientist runs off and becomes a god to the primitives event chain, so I let the asteroid just hit it. It really sucks that you can't do anything about this arse rogue scientist - If it was up to me I'd nuke the place where she is and let the natives make up whatever story they want, rather than let her run rampant as a god and waving around all our tech.

That'll be a different event, not related to pre-FTLs. I think it's a one-time deal for your empire, where a new colony of yours is threatened by a rogue asteroid. If you've got more than one habitable world in your starting system, then colonising beyond your homeworld could randomly result in said rogue asteroid spawning in your home system.

I do think pre-FTL asteroids should be neutral to you however, unless you deliberately attack them with a fleet. All too often I'm hoping they'll destroy the civilisation and my starbase just shoots it down.

I'm talking about the minute the scientist goes rogue, I'd mass-drive the city where she lives, not wait around for events, or for them to establish themselves as a god, and start wars using our advanced tech against ppl with clubs. I wouldn't even try to extract them. And that's playing as a xenophillic agrarian race.
