Anyways I see no reason why it woudn't work other then maybe breaking achivments and stuff like that.
I guess I'll just have to try and get a refund if it dosn't work.
Or you can visit "Is There Any Deal" and it will list all reputable sellers that have discounts, it seems IndieGala has a Stellaris sale with 25% discounts AND it is Steam compatible, but keep checking it and you can find some great prices.

Turns out that yes you can mix DLC between steam and GOG, you just have to buy the base game twice and install the game in the same folder using both steam and GOG.
Update, the GOG version works with DLC from the steam version (installing the GOG version in the same folder overides the main exe file and the launcherconfig.json file), the steam version however does not accept DLC from the GOG version, so Steam achivements and other steam based features (except workshop) don't work.
But then again I wouldn't assume that this sort of thing always works. Skyrim for example has a difference version on GoG. No idea how that changes things for DLC though.
