If you have created a small ship in the designer you can still breed bigger sizes of it once you have the corresponding technologies.
When it comes to space fauna the only thing that changes with size are their predifened weapons. All the things you can change like the mutations, combat computer, drive are, with all their slots, already available on the smallest size once you have the corresponding technologies.
My guess it that is was made that way because your fauna ships can actually grow, means if you build a small ship it will grow into a large one over time.

When it comes to speed how fast they grow aside from the other option "Growth Accelerant", you have the starbase building "Vivarium Tank" (only affecting growth in that system though)
Does this mean my designed forms will NEVER reach the desired size, and I in fact can NOT spew the predefined Large or Huge form from my Hatchery?
Though its confusing really.
