Report a translation problem
The problem was with a mod a friend of mine had made, specifically common > defines > 00_defines.txt. The mod has nothing to do with visual interface, but Grand Archive added some definitions to how the archive and beast collections were managed. Since they were not in the modded version, they simply were not being rendered or managed. Updating the mod's version of the file fixed the display issues and everything is now working as expected.
I have not run into this issue, but wanted to take time to say thank you for posting your resolution
EDIT: The issue got fixed this morning, and once I refreshed that mod the specimens showed up at the beginning of the game as I expected them to. But yeah, if the Grand Archive is empty when it shouldn't be, look to your mods; one of them may be breaking that function.
