Is Paradox stupid? Machines seem to die more often
I remember Paradox saying that the new update will make it so machines are less likely to die. I swear within like the first 15 years I've had 2 scientist die, my legion node dude died. I'm reaching the mid game so far my legion node dude has died 3 times, my regulatory node died 2 times and I've had regular scientist in ships die like 5 times (none of them died due to blowing up either).

Before this stupid update I would have maybe a scientist or 2 die due to running into a new system, run into enemies and get blown up. I would maybe have 1 of the node dudes die around endgame but by that point doesn't really matter much.
So I'm noticing a huge difference and it's not better.

Nodes are immortal, you have something wrong in the game.
Machine leaders should start with around 90 years or so of expected active time.

This sounds like a mod conflict.

Can you disable your mods and see if the issue persists? If it does, you will likely need to verify your game files:
Right click Stellaris, Properties, Local files and click Verify Game files. If that doesn't resolve your issue, opening a ticket at support.paradoxplaza.com is your best bet.

I don't play with mods
Something is still clearly wrong with your game if you're having gestalt nodes die.
What's the checksum in the main menu?
Try verifying game integrity.
