When you get mega structures and you can see the whole galaxy's fleets the game will often slow down to a crawl.
Actually seeing them, when you have dozens of max size fleets moving against a huge colalition fleet, like this:

will slowdown your game to a crawl, under 1fps in some cases.
So yeah, I imagine having a bunch of crappy ships spawning everywhere would be a mechanic as bad as xeno compatibility. I really hope they fix it somehow, else it will be a disabled ascension in every game.
Every single encounter caused de-sync, including "Num. Strike Craft". So you know the game can't handle that.
Oh, and it will address aforementioned end game lag caused by ships too.
The size of summoned Dimensional Fleets is based on how many years have passed. The longer the game, the more ships get spawned. By year 2500, each fleet has around 1k ships. And unlike Nanite Ascension, EVERY empire can summon them. Imagine trying to play a long game with 15+ empires all spawning Dimensional Fleets.
In one game, I had Almost 10k Ships with a mix of torpedoes and Strikecraft, The amount of stuff on the screen was INSANE. It crashed after I went to battle with an Awakened Fallen Empire. Mind you this was my first game using nanites and I messed up so the amount of ships i had was SIGNIFICANTLY less than what it could have been.
I propose reverse ship science.
As tech improve ships become smaller and less bulky.
A small ship in space would be very hard to make as the size matter to install the engine.
As well smaller ships wouldn't make sense in space until you have the tech to make small ships worth while.
Cruisers weren't battleships. They were ships after battleships installed with battleship cannons.
Corvette and destroyer class ships are used today as there has been a single sea battle with battleships in modern history.
