Two empires at war with the same empire
So me and my federation have been locked in a war with another empire for a long time. There is also another federation which is also at war with this same empire. The empire that we are at war with has lost all of it's fleets and planets to the two of us. The enemy empire won't surrender to either of us since we both only occupy 50% since the other 50% is owned by the other empire. Since neither of us can end our wars with this empire, both wars go on despite the enemy having no planets or fleets to fight with.

Has this happened to anyone else in their games? This a pretty glaring flaw in the way wars and Ai behave. Also the main attacker in my federation can try and settle status quo, but refuses to do so.

Yep, that can happen, which is why attacking someone already under attack isn't actually as good an idea as it seems.
You'll have to wait for someone to force a status quo, either the other attacker or (more probably) the attacked empire once either of the two federations reaches 100% exhaustion too.
