well my fleet is now almost at 30K so any non doomstack fleet owned by the horde can be atomised

1.Wait at your border with a citadel or a forteress. Khan's fleet have a big number but it's not representative of how weak they actually are. Like, half that fleet is one big ship that gets nuked the moment many smaller ships focus it. Eventually the fleet controled by the Khan itself will just crash against your walls, remember he must be killed twice.
If you can try to kill him, it will give you a relic.

2.Surrender and wait until he dies naturally of old age or poisoning, you'll be freed shortly after his confirmed death. it won't give you anything but you'll be safe. Surrendering to him doesn't have a lot of consequences.

Strength in numbers, and a large swarm of Corvettes will stymie the targeting systems of the large Khanate vessels that have problems targeting them. Leaven with Destroyers and Cruisers to help tie up some of the intermediate combatants and let the Corvettes do all the close-in work. Typically I'll run with a decent number of screening point-defense Corvettes, a few missile types and the rest a mix of kinetic and energy to tear down shields and armor set to whatever the maximum range you can get for the weapons. Swarming also works, though yields heavier losses . A good 20K fleet on fleet of mostly Corvettes is fine for a single fleet and losses are cheap to replace.

The fleet power comes all from the "galleon" class ships they have.

They do normal battleship damage but have the hull of a space station. Which means the power number is inflated and they're much easier to take out than they look.

What do you think could take a 20k Khan fleet?

A 40k fleet? You can have one if you know what you are doing. I wouldn´t be surprised if people have even 150k fleets.

Simple answer for any combat-related question is - bigger numbers win. Yes, you can finesse your way into winning with smaller numbers by building a fleet specifically configured to beat your opponent - but the easiest way to win is to just have a more powerful fleet, as measured by fleet power.

And regarding the Great Khan - the short answer there is - if you're already powerful enough to beat them, go ahead. If not, just surrender and wait it out.

Around the time the Khan wakes up, is around the time I have my first full 20 Battleship fleet up and running.
That thing wipes the floor with ANY marauder fleet, with EASE!
