The only thing that should be triggering a Holy Guardian FE to declare war on you in the current game is colonizing a holy world or severely and intentionally angering them by claiming their systems, insulting them, declaring them your rival or something like that.
to answer question 1, assuming your playing on a relatively current patch, you could have avoided angering them in the first place
it takes a bit longer but you have less different 'Species' to manage
