Through Arcane Deciphering it is possible to get a schematic that will allow you to build one instance of a particular special building. Not one per planet, one in your entire empire. After you build it you cannot build another one unless and until you find another schematic for that building through Arcane Deciphering.
The exception is any of those buildings that are already present on a conquered planet. Those will continue to function, and can be repair if ruined - but if you demolish them you won't be able to rebuild them, on that planet or on another one.
I believe that those buildings are not even supposed to appear in the build list unless you can build them, but back in 2.7 (or maybe even before, I'm not absolutely certain) they started appearing in some cases when they probably should not, grayed out and unbuildable like you described. I assume that is a bug, although perhaps it is a feature as it allows you to see that you need to find another schematic before you can build one.
