So - spread of infection, quarantine, vaccines (first one usually failing & with up to severe flaws), outbreak of monsters from your species (invasion, then forming a fleet).
And yes, machines should be somewhat protected from first phase (until fleets will appear - as they would be powerful enough to capable to feed on MI personas & eating their worlds too).
So some kind of invasion of multiple of a 100+ Leviathans like "Warp Beasts" or Dragons or other Guardian Leviathans. Maybe also some just migrating through that pass by the galaxy and your objective is just to survive them not defeat them. Defeating them comes after the bulk passes through and you and other empires need to clean the stragglers that stayed behind.
Edit: This could also explain how the galaxy's Guardian Leviathans and others Spaceborne like Crystalline Entities, Space Amoebas, Ancient Mining Drones, Void Clouds, and Tiyanki came from.
A decently strong fleet teleports into one of the, at thge time, least defended systems (by starbases and ships). They attack the system for a random, but limited time, if they take over it they gain strength. They then blink out, often before you have time to get backup to the system.
The way to beat them would be to have highly defended system that can sustain the attack before they blink out and/or having a dense network of gates and hyperlinks and fast ships so you can respond very quick. Kind of whack-a-mole game.
Going cruisers as backbone of navy it would be not a problem at all.

Make a Covenant with End of the Cycle and wait for it's coming.
You'll have your 4th (and probably most terrfying) End Game Crisis.

What if they in addition disables local gateways and hyper relays when they attack? So you have to have fleets on guard in neighbour systems.
You could probably get a whack-a-mole style crisis to work, but would it be interesting to play, or just super-annoying?
A series of special projects like with the contingency would be required to figure out how to seal off their portals. You could have a subplot about mirror dimension infiltrators too - maybe an AI ruler gets replaced by their doppleganger and allies his nation with the invaders.
Basically you'd just have to play defensively for time until you figured out a way to reverse it.
