It should look like this (but without the unlock'able slots at the sides): https://steamcommunity.com/sharedfiles/filedetails/?id=3077848220
The person on the right is the head of science.
If you are playing as a gestalt empire (hive or machine) it instead looks something like this (they don't have a traditional council): https://steamcommunity.com/sharedfiles/filedetails/?id=3077849337
All I can see is this.

Try to start a new game with a default empire (non-gestalt) - what you will see in council? You should see 3 jobs - empire leader, head of research and minister of defense.
It's possible that an update was required, as was mentioned. Maybe my game updated in the background while I was playing? Not sure.
What I noticed, was instead of showing a leader cap at the top of my screen, after a while, it was replaced with the number of emissaries I had. And I noticed that when I looked at my leaders, I now had a cap on how many OF EACH TYPE I could have. I liked that better.
I also noticed that my science ships could no longer assist with research, but rather, I had to assign scientists as governors to keep them busy. That sounds like an update issue to me.
I hope this helps anyone experiencing the issue I had.
If that helps anyone.
Very lame bug.
