Nope, turning down ambient volume doesn't effect it
Not if you kill the scourge too quickly. End game crisis was over for me in many games and because I killed the scourge too quickly the sound remained for the rest of the time playing on multiple games, saves, and versions of the game including the current one.
I haven't even killed the scourge yet and the sound still remains even after restarting. I hope this gets patched soon
It's supposed to be there while the scourge exists. Same with a ethereal wind like noise for the unbidden, and computer beeping sounds for the contingency.

Know if that mod disables achievements?
It gets louder if the crisis advances further into the galaxy. Keep the crisis contained, little to no sound. Let them own half the galaxy, They will be attacking your ears as well as your empire.
It shouldn't. It just changes a few .wav files.
