It is (relative) umimportant how the starbase is upgraded, only the number of shipyard count. So a citadel with one shipyard is slower then a base with two. But the citadel could posses up to six yards!
Hell, no! Whole your fleet is repaired at once...
You're confuse REFIT with REPAIR.
Refit is done by shipyards and you're right that every shipyard is refiting it's own ship.
But repair is possible completely WITHOUT any shipyard and slowly replenish hp&armor for a whole fleet at once.

a ship could be repair without a yard, but depending on damage it need time. the yards increase this!
My whole naval doctrine is based on conquering enemy advanced starbase for repairs (I'm genocidal so will get whole system) and you're trying to teach me, huh...
I would repeat - you don't need a shipyard for repair! Any upgraded starbase inside your system is capable to do it.
Plus Juggernaut easily can repair your ship while both it's shipyard is busing building new ships (happened once in L-sector crusade).
P.S. to OP - sorry don't know exact values. My own impression that shipyard on base making a repairs faster, but I don't know is that true or if there any scaling from having multiple shipyards.
