You can't.

All fleets "spread" damage across multiple ships. All of your ships can't just shoot at one enemy ship; that would leave them exposed to fire from every ship that they're not focusing on, and would make them completely worthless in a battle.

Not sure why you'd even want to do something as stupid as trying to take down a single enemy ship in a huge battle like that. Your ships aren't snipers. They're flying around in a huge gathering of ships from both sides, all shooting at whatever they can hit.

Something else to remember is that this is a Paradox game, and Paradox tends to go with a hands-off approach to military tactics. You have Admirals for a reason. They're commanding the ships, not you. It's the same with generals in EUIV. You can't command individual units in EUIV, because that's your general's job.

What is frustrating though is if you find yourself in multiple back to back engagements without time to repair, the lead ship, which tends to be the most damaged as its the first the enemy can fire at, remains the lead ship instead of allowing you to alter the formation, or simply rotating to the back. So in effect, if you have multiple back to back battles in the early game where each ship matters, that lead one is effectively getting focus-fired .

Yep. That's why having a "flagship" isn't very useful if you can't repair between engagements, or if you don't have the Regenerative Hull Tissue tech.

It works very similarly to EUIV's combat, where units that were added to the army earlier would take the hardest hits in a battle. It actually works a little bit /too/ close to EUIV's combat, because it feels like your ships are fighting in line infantry formations.

The problem lies in that unlike EUIV, there aren't any ships that are set up to sit in the "back" like EUIV's artillery or on the "flanks" like EUIV's cavalry, where they would take less damage and do more damage to the enemy fleet's "front line" ships. It seems to stick your ships into the "line" of battle starting with your biggest ships, going down from there. This tends to get your bigger ships torn apart over multiple engagements because they're always sitting in the front of the battle, and it seems to happen no matter what the range of your weapons is. I'm not sure exactly how Paradox set up the combat "tactics" that fleets use, but it sure seems like they went with such a minimalist approach that it actually makes specialized fleets a thing that you can't do. You have to have a relatively balanced amount of ships from every class that you can field, with more Corvettes than anything else simply so that more of them are in the "front line" at any one time and can use their better evasion ratings to minimalize damage to the fleet.
