The Queen nearly dies always first or in the middle of it.. is there a way to make my fleet to ignore her ? :O
Saying that, I have completely routed my scourge invasion (While the AI did nothing, again - Good thing my entire Fleet was still there from the recent war ^_^) and the Queen has yet to spawn...
The problem is that I cant find out how to capture the Queen. Unless you are talking about a different kind of Queen because every army has 1-3 Queen's in their ranks.
Give me a moment to get my MasterBall ready.
7 years passed and no special unit appeared, well... at least I stop them every time they try to get new planets.
I will focus on destroying my enemies first and wait for the unit to appear :P.
Then I went hunting in the scourge territory and now I've completely annihilated all their forces without even losing a single ship myself.
Sure, overwhelming power and Tachyon Lances work wonders. But still, they should definitely be a lot stronger than that.
thats odd i just had my federation AI counterpart take the injured queen as i was on my way and completely route the whole invasion while i was building my fleet up :-/
Where you got that info ?

I got the Queen after 30-40 years in a game where the Scourge was contained in one system with one planet. It's an event that fires, you don't need to kill all but the Queen in a fleet or anything like that. Contain them and wait, the event will fire eventually.
