Sounds buggy, do you have the same issue in solo-games?
I can land my army they kill the defenders then get back in the ships as normal but leave the planet in the control of the natives rather than under ocupation.
Oh, that's normal, it's a system put in place to prevent you from forgetting which planet you left your armies on. You already 'took over' the planet but it's not yours until the war ends. Right now it is just 'occupied'. You'll see the system with your symbol and spikes around the symbol.
I know thats how it normally works but the planet was showing as not occupied, and the system had my logo but not the spikes, when my armies left the planet the logo on the planet changed back to theirs.
I'm installing Mega Corp now so won't be going back to that save anyway now.
I suspect it was an issue with the empire I was playing but as I joined a friends game in progress and took over an AI I didn't get to drill into the specifics of policies.
