Suggestion: Update dragons mechanic
After the death of a dragon, you cannot use incubators to grow new dragons. This is very stupid implementation. What prevents the dragon from depositing his eggs in advance so that the player can hatch them later. Because of the way it's implemented, if your dragon dies, you completely lose the whole mechanic.

In my game, as a result of either a glitch, or because of what, the dragon simply disappeared. I was not shown any message, and nothing at all, the dragon just went and disappeared, and never returned. And I can't even create new dragons, my game was just lost, because I played the game based on dragons. But the most annoying thing in this situation is that the dragon disappeared without a trace at all, it simply disappeared. He was not in enemy territory, and did not participate in battles, and did not go into hibernation. Therefore, I ask the developers to update the mechanics, and make it possible to hatch dragons, even if the main dragon has died.

It could not disappear, you probably just missed the moment when the enemy, for example, the Fallen empire, passed through your territory, or opponent's mercenaries, or you sent your dragon down a route that went through a strong boss, lots of options for what could have happened. You should be able to create dragons if you have the resources for them.

Similar thing just happened to me. Lost the 1st dragon to a FE after I had built a hatchery on my starbase. Couldn't create any new dragons, even though I had the resources. Later deleted the hatchery just for the hell of it and couldn't build it back. Is this the way it always worked? Seem to remember a similar thing happening to me right after aquatics came out and could still build dragons, not sure though, been a while.

Are you using any mods? I play with all dlcs, no mods, and I've never had this bug.
Make sure your empire has Living metal to buy dragons.
And nothing is safe within your empire borders. Your ally can colonize the sacred world of the Fallen Empire and they can suddenly come to your capital world in a humiliation war

All DLCs, no mods, never used any mods, so no lingering files, Plenty of Living Metal. Yeah, stupid allies and vassals started it, but was pretty much a stalemate, except for the dead dragon.
Was playing a odd build, for me anyway: Dragon origin, Mega corp, Plantoid with budding and Permanent Employment. Aquatic with anglers, and picking up Catalytic Recyclers with the Civic +1 tech (can't remember the name). Was fun getting everything to Synergize but the dead dragon sort killed the fun of it, So next time I guess I just can't put big boy in any tough fights.

I think Dragon origin is best played with the reanimator perk, this perk also allows you to recruit fallen leviathans

It's impossible. I had 2 dragons there, and one of them was ressurected, it was almost the beginning of game, when enemy's was weak. The most annoying, i did not receive any messages about dragon death.
