Occupied Planets in Total War
I started a game of Stellaris with no mods the day the Toxoids DLC dropped. About 140 years into that save, I declared war to subjugate an empire. We will call this empire Empire A. Empire A, as it turns out, is a Crisis Aspirant. It made this known to me by declaring total war on the rest of the galaxy, including myself, cancelling the previous war for subjugation. I immediately took control of all starbases I had previously occupied, but not the planets. The Galactic Community annihilated the Crisis Aspirant, leaving them with 6 planets, all of which are occupied by myself. I am now stuck in a permanent crisis war against the AI. I cannot form any sort of peace, and the war score has increased by about 7% in the last 50 years. Is there any way to un-occupy planets, or force a peace in this scenario?

Total War means the war will last until one side dies. It's not possible to force peace or end the war by any other means, as far as I know. My guess is that they have more unoccupied planets that you don't know of. Can you post a screenshot?

if you control but don't own the system i think you can return control of the starbase/outpost. not sure if the same can be done with planets

Need a screenshot of their territory as seen from the galaxy map, not the actual planets.

EDIT: I will say, though, the fact that it says they're "Neutral" toward you despite their opinion clearly being in the red screams "mod" to me. And yes, I know you already said you weren't using any.

They have no territory. I own all of their starbases, including the ones in the systems they have planets in.

Sorry, I meant former territory.

Have you checked other quadrants of the galaxy for any remaining holdouts?

There are about 5 reasonably powerful AI empires also at war with the crisis empire. They cleared out any territory I didn't snag. As far as I can tell, the crisis empire only "holds" those 6 planets. In the time that I have been at war with this empire, I have researched and fully constructed the Sensor Array and conquered the L-Cluster, so there are no hidden pockets. They do have a scholarium, but I don't see how that could be relevent.

The scholarium might be the issue, yes. It could be that they're considered part of the empire, but weren't included in the war. That's just me speculating, though.

If you're not playing on Ironman, try saving, then declaring war on and conquering the scholarium, see if that fixes it.

In a normal (non-total) war, you can give back control of the starbase in a system, but not single planets. By doing so, you also give back control of any occupied planets in that system.

Have a look at the starbases in these systems, and see if you can give them back (it should be the same button that downgrades your own starbases). If you can, give them back and reoccupy them.

I tried to conquer the entirety of the scholarium. I could not claim all of it due to federation stuff, but I claimed every other system they owned and launched a standard war with the conquer casus beli. Towards the end of the war, I noted that the acceptance information listed a -1000 due to "Crisis War Wargoal", and did not have any negatives due to unconquered systems or planets.

When I declared victory, the crisis empire appeared to acknowledge the defeat.

In addition, the claims my allies have were not recognized, and the scholarium still has 1 planet. I cannot leave the federation to test what happens if I leave the federation and take all the planets for myself, because the permanent crisis war prevents me.

i was in a similar position in an ironman game. The crisis ai was wiped out and the home system was fully occuppied by one ai, both planets and the star base where the machine existed. However the ai was occupying the worlds and had not taken them as they had in the rest of the systems. for 100 years the percentage went up 3 percent.

In a non iron man game if you are sure all worlds have been taken there is a console command which will eliminate the crisis ai and fix your issue but I could not use it on ironman mode.

I cannot recall it but do a search or stellaris crisis bug and you will f ind a post about it.

It looks like after defeating the scholarium and reloading the game, all of the crisis empire's occupied planets were unoccupied. I do not know why this happened, so any info on why would be appreciated. But I guess the issue is solved.

I was going to say there is the galactic community way of ending the total war, but I guess that fixes it.
