If you wipe them out, yes. If not they would still be there, iirc.
The most efficient option to permanently remove them is actually impose ideology. If you aren't a megacorp and you use it on a megacorp, then if you win they cease to become a megacorp and all branch offices close immediately.
Even if you do status quo you'll still win out as whilst they won't remove their branch offices, a part of their empire will become you vassal, meaning that you would then have an easier time wiping them out when the truce ends.
If you can't even do that you might as just use expropriate and wait it out.
Problem is though that if you're dealing with a crime syndicate they'll just open branch offices again when the truce expires.
It seems to be a criminal syndicate I am dealing with, so reducing crime forced them to disband.
Which isn't a great mechanic, imo. It's neither fun to play against or with.
And for non criminaln offices you need to sign a commercial pact too so it's not a surprise.
I'd have liked it if a Syndicate could make crime deals with other or take advantage of a planet with high crime. Something more than what you could currently do. It just seems a little limited, you know? A pity too, because I think it could be an interesting civic.
