EDIT: I was mistaken, flooded habitats are a thing.
3.3 patch notes.
It is being applied to my aquatic race as it is the only species in my empire.
Aquatic specifically boosts Ocean Planet habitability, while degrading non-wet habitability.

So the flooding modifier itself contains negative habitability, which... seems odd since it's really just replacing the non-wet habitability negative.
Habitats have base 70% not 80%
if they are not flooded then you would be getting 50%
if they are flooding then it cancels the -20% and brings it back to 70% the same as everyone else.
You need to take the habitat ascension perk to get them to 90%
only void dwellers get 100% habitability on habitats
That's exactly what's happening. You might have filled it with salt water, but it's still a habitat and not an ocean planet.
