I don't know if there's a mod that completely deletes every pop-up, or if it's possible due to the above.

There's one for anomalies.

And for notifications that don't concern you.
It's not recommended to use anyway though. Some of the events will have very detrimental outcomes if you miss them, because the default choices aren't always sensible - and the UI doesn't do a good job differentiating between events that are important and events that are not.
In singleplayer at least, it's a lot better to deal with events directly as they pop up, and pause when necessary.
The "obvious reason" (or what I thought was obvious) is that nobody likes to have their gameplay interrupted by notification spam.
Furthermore, on a few occasions, I've had a notification open up on top of another notification and ended up clicking on the second notification, with no idea of what it was or what I'd just picked. I do have it set to pause the game when I open events, but it doesn't seem to be working all the time either.
I do open almost every event, apart from stuff like "ship upgraded", "colony founded", when a science vessel encounters a hostile, and so on. I just don't like to have the events open by themselves when I'm trying to do something else. The constant interruptions in the early game are annoying as hell, especially because I have ADHD and find it difficult to work like that.
Like I said above, I do have it set to pause when I open events, but it doesn't work all the time, for some reason. I'm trying to develop the habit of pausing the game manually before I open events as a workaround.
Ah yes, I've been there.
Thank you very much for sharing this mod! Amount of diplomatic spam is so annoying and killing all fun. No idea why there is no setting in game to disable diplo spam that doesn't consern directly you. Finally possible to disable that spam with that mod.
