You can manage pops easily enough. Pops will promote themselves to a higher tier job if it's available, so if you can't afford to lose those Worker pops, don't provide unnecessary Specialist or Ruler jobs. Otherwise, you can set which jobs your pops prefer in the planetary management menu, if you have multiple jobs of the same economic stratum.
As for your issue with strategic resources, just buy them off the market or from a Trader Enclave if you have no better way to produce them.
Really, it just seems like you need to watch a tutorial on the new mechanics you have missed since you last played. Most of your issues seem to stem from not knowing that certain mechanics exist, rather than those mechanics being bad.
Also in the 15ish games I've played I've never had a criminal MegaCorp ever spawn for some reason, idk why.
Criminal MC are the worst, even one is a maijor pian in the tuches
But razorblade is correct, at least acording to dev diaries, branch offices should be removed if planet has 0 crime for a long time.
The New Bombardment system is also not great, you can find hundreds of posts complaining about it, like Paradox care anyway.
Should Paradox care about some random with over 15 years of buying their products, 10k+ posts on their official forums, and 85+ forum/ownership badges? Because that's me and I completely agree with everything Natasha had to say about Stellaris.
If you don´t want to see Criminal Megacorps in your games, than built your own empires, put them on "force spawn" and make enough of them that there is no room for criminals to spawn.
Not sure about your "build 5 buildings to maintain 3" thing, one crystal producing building gives you 3 crystals, which powers 3 crystal buildings. Or you just buy them on the market for some energy.
