How do i upgrade a Juggernaut?
I need to change my Juggernaut to fight the contingency, but i cant upgrade him like a normal fleet. The game doesnt treat him like a fleet it seems. He doesnt even show up in fleet manager.

just select it normally (direct clicking or in the fleet section of the sidemenu) and use the upgrade button there

Well, did you first used the shipdesigner to design a new Juggernaut?

It's not a normal fleet, because it can upgrade itself, using the onboard shipyard facility. Since the upgrade option isn't selected, it would appear that there's no upgrade to its current design, or alternative design if its current 'tree' has been deleted.

So, in Ship Designer (F9) the Ygshatt-Klasse isn't different from the design that was used to build your Juggernaut. Make a change to that class, and your built Juggernaut should have the option to upgrade.

Yes, but it doesnt show up in the build menu of the Juggernaut.

Doesnt really matter anymore, the contingency spawned with 2M fleet power in the heart of my empire, destroyed my entire fleet, including the juggernaut and took the system with the mega shipyard. They even steamrolled an AE fleet that was in the area. No idea how to recover from that.

On top of that, my game now crashes when i select my remaining shipyard. I guess its because it tries to reinforce a fleet that doesnt exist anymore.

It won't. It'll show up as a 'coloured' (yellow) I think up-arrow on the "upgrade" button for the unit. Click that, and it "goes to its own shipyard" and upgrades itself. Same as any other unit goes to the 'nearest' shipyard if you click its upgrade button.
