The buttons in the lower-right corner of the screen have nothing to do with the "Auto-generate designs" checkbox. If you can't remove the checkmark from the box then make sure a mod isn't causing the problem by disabling all of your mods and starting a new game.
-> If you mean "Auto-upgrade" when you say "auto design":
Open ship designer. Click "New Design" in the upper-left corner, then select the hull size for the ship you want to build. In the top-middle of the window, choose a section for each section available on the ship you are designing. Next select all of the components you want to include in your design. Then click on the name bar (lower-right area, left of the "Randomize Name" button and above the "Save" button) and type in a unique name for your ship design. Make sure the "Auto-upgrade" checkbox is set how you want it, then click the "Save" button.
If that process doesn't work then a mod could be responsible. Check by disabling all of your mods and trying again in a new game.
Edit: Also, in case it is not clear, you cannot edit ship designs unless you turn off "Auto-generate designs" first. The checkbox for that is in the lower-left corner of the Ship Designer.
