If you want to destroy a system, you will need to actually head over and build a wormhole generator.
By chance were you able? I just did one playthrough where I build it and can't find it also
Its then a pain to find the marker in the list with the sheer number of mega structures.
You select a target type which your options are Hostile(enemy empires, raiders), Neutral(Empires that aren't at war or allied to you), Unowned (systems which no one controls), or friendly (yourself and your allies).
You then select a star type it will then list all systems using that type you will then select the specific system you want to fire on. So you'll need to know what class of star your target has and then the system's name to use the NDB menu.
You can then select if you want to destroy the system or a specific planet. If you choose planet then you'll need to tell it what planet you want it to destroy.
It should be noted that the system does not bring up every star system such as those in the L-cluster, the Cohesive star system, or many of the added systems introduced by this mod.
The NDB also has a habit of causing your game to crash if you destroy systems that have mega-structures built in them.
