About upgrading ships
I notice, that upgrading does not work as advertised in the wiki. It says, that a ship gets upgraded to the latest design of it's name/type and the cost is the difference between now and then. But what happens is that immediately after I finish upgrading, the upgrade button shows up again. There have been no new designs, no auto-upgrade, no new technologies at all. It is especially noticeable with defense platforms.
Does that mean the game replaces one part at a time and I have to upgrade 4 times to replace 4 slots with upgraded armor? Is there a way to tell the game to upgrade everything at once?

Well, the fleet manager and the upgrading have always been buggy, but even worse with this last 2.6 update. I've noticed the upgrades are giving me the latest researched drives and thrusters, etc.. but not weapons, shields, and armor. It is less messy to just go to ship designer, uncheck the box for auto-designing ships, and then on the particular ship design, uncheck the box for it to auto-upgrade. Then every so often after you've researched some more ships tech, you can go, change the design and save it, and then your ships should get the upgrade arrow just once to complete the upgrades to your new design.

the upgrading is a little bit tricky sometimes:
Let assume you just got a new shield tech and a new truster tech, and you let upgrade the design automatic. When you hit the upgrade button of an fleet, all ships of this fleet put in contruction line behind any currently build ships. during the upgrading process you gain (research or otherwise) got a new laser. In the ship designer all ships allredy posses the new laser, but your ships, which are currently in the refitting line will be upgraded to a version without the laser, because they got got an order to upgrade the shields and the truster, but not to uprgrade the laser.

* Un-checked "auto-generate designs" and checked "auto-upgrade"
* Designed a corvette with three mass driver 1's, the only kind available at the time.
* Retrofitted the starting set of corvettes to be my new model
* Researched mass driver 2 technology, and my design auto-updated to the new weapons
* Upgraded the fleet in fleet manager and got the newly armed corvettes

This. The ships upgrade to the latest design available when you press the upgrade button, not the latest design available after they fly to the nearest shipyard and finish waiting in queue and finally get upgraded.

Yes, but why does it happen when there is no new tech? For example there is a lull since it takes a while to progress and the current techs are not spaceship-related. It is easy to see on space stations, when I upgrade their weapons. They do that and the arrow comes up immediately after the upgrade. It takes like 10 clicks until everything stays quiet. If I use my own schematic, it is just one click...thinking about it, there has to be some micromanagement glitch here.

So are you saying that you DON'T like the "auto-generate designs" option?
Cause it sounds like you don't like the "auto-generate designs" option.

I wish there were less upgrade steps with it *sigh*

On the other hand, I wasn't too happy with the AI designs after taking a longer look, so I am staying with my own.

I seem to have more issue with upgrading then with the previous version. I always turn off auto-generate first thing and turn on auto-upgrade. But I still have to periodically do manual upgrades of each ship. In my case it may be due to mods, not sure. I run NSC and ESC and it seems like the auto-update does not recognize upgraded power generators and uses older versions and therefore cannot upgrade other components due to lack of power.
