Most likely you will need to check the folder and files in that mod to see if they still match what is in the main game. The files will probably have different names because of how modding works but they may have just overwritten the vanilla files.
Once you locate those you should probably check the main files of the game and make sure you are using the correct ones and then just update those to how you want them. I would make a copy of the folder and the specific file(s) being used in a separate location. Make any needed updates to those files and create a new mod folder from the game launcher and copy the files you saved into that new folder. The mod folder will be located under documents>paradox>stellaris>mods.
If you are really lucky you may just be able to copy the source folder for the mod from the first paragraph and copy that to documents>paradox>stellaris>mods. Then you would just need to open the descriptor file and change the version number. You will need notepad++ to do that. It will not open in regular notepad.
Since the mod so old you will probably need to create a whole new mod as the most recent update changed stuff for the leviathans. I'm not sure what folders and files are involved as I've not messed with those.
If you are not familiar with modding you can go to the stellaris modding wiki for some pointers. I'm not very good with modding myself and keep to the simple stuff. This one would probably be a bit on the complicated side depending on exactly what needs to be done.
