Note that you won't be able to dynamically resize the window while you are playing; Stellaris does not support that.
When you select windowed mode in the launcher, you'll also need to specify a resolution. If you choose a resolution that is the same size as your display, then the game's window will fill up the entire screen. If you choose a smaller resolution, then the game's window will be smaller than the screen, leaving room for other things to be visible in the background. If you choose a resolution larger than your display (if that is even an option), then the game window will overflow the display and you won't be able to see everything at once; presumably you would not want this, and so would avoid choosing a larger resolution.
Ideally what you want to do is have your desktop resolution set to match the ideal resolution of your display, and then choose the resolution to use in the game launcher as I described in my previous post.
