Automated Exploration Protocols
Do you loose all control of a ship if Automated Exploration Protocols are initiated?
The +25% survey speed sounds great but the loss of the ability to plan how you want to explore seems like a big no to me.
Should I avoid?

No, that's not it.
That tech gives you a straight +25% survey speed bonus
AND
It unlocks the automatic exploration for the science ships, which is a button you press that sets the science ship to explore all your closest systems one by one without you having to tell it to.

So I get the +25% even if i do not click auto explore?

Epic :) It was a free tech along with some rare tech that I gained for rescuing a stranded lvl 6 scientist.

Hmmm. I don't know about you, but I'm not entirely sure I trust the automatic exploration protocols used by a stranded scientist.

Nor me, I shall stick to manual plotting.

If you run several science ships, this is a blessing. I set them to auto and focus on other things. The ships will literally explore every place they can reach. Despite being on auto, if an anomaly crops up, you'll get the usual notice. Just click on the button to investigate it and your ship will do so before going back to auto-exploring.

You only need to take manual control to direct the science ships to specific situations that aren't standard anomalies. Just be sure to keep the ships on passive, otherwise your scientists will bravely run through marauder territory, into hostile crystals or worse.

Problem is when you remove evasive to do an experimental jump but then forget to set evasive again and oops, you just wandered into a dimensional horror...

There is no problem here and nothing will change. My scientist never survived meeting with Dimensional Horror :steamhappy: - black hole have small radius & he have too large attack radius.
