Blame it on the computer all you want.. but there is literally no reason for them to do that.
Star bases don't necessarily mean capacity (infact I only use it as a last resort), maybe they chose tech that specialized in it.
It's also entirely possible that other empires traded with them or gave them gifts.
Also you said technology is equal.. maybe you chose higher costing tech and they chose the lower ones (which A.I. often do).
This means that even though your techs are the better techs.. they matter the same as the cheaper ones in terms of being 'equal'.
There are no other empires. I started an empty galaxy achievement hunting.
