To go to war against another empire, you first must make claims on thier systems using influence, or have a war policy or demand option from taking certain ascention trees. This is called a Cassus Belli, and the diplomacy window will display which empire have Cassus Belli on yours or other empires. When you go to war, the systems you have claims on will come up as war goals against that empire. Other goals include containment, which is used to prevent purifiers, devours, and other scourges of the universe from growing and destorying the galaxy.
You can use unity points to open up the Domination tree which gives you the ability to Declare war with a goal to vassalize your opponent or make them your tributary.
