Yes the scourge infests planets and can make them uninhabitable. Therefore you can't land armies to take them over. If you don't take them over they keep spawning Scourge Infestation ships and Army transports. You have to keep a small fleet in place to wipe them out as they get into space---unless you can bombard the planet to a barren state as suggested above.
I just had this crisis this afternoon - as someone alluded to, just bombard the infested planets and they're toast.
