All there games suffer from good idea, poor exicution.
As for your question.
Federation is more usefull in multiplayer.
It used to be that having the federation fleet in fleet management effected what ships the ai send.
These days i believe that the ai simply lacks the means to build anything higher then corvette's for a long time.
From my experiance most players up the difficulty just so the ai can keep up with the player development using cheats.
As a general rule:
Ai you conquer or vassalage.
Federation are for players and roleplayers.
as for the fleet, try disbanding some ships while the game is paused and queuing up some ships you want.
While this works, it makes federation fleet management a pain in the butt.
I recently played xenophile and found myself president of a large federation. At first it was great because the AI members were quite aggressive and happy to start wars with pretty much anyone. But then this damn fleet thing made it a massive pain. I set the make-up of the federation fleet that I wanted with destroyer and cruiser designs in the fleet manager, but the stupid AI members just kept pumping out vast amounts of corvettes. I had to keep disbanding them and making the larger ships myself.
Pah. Back to my usual PURGE THE XENO FILTH approach it is then.

I parked my Federation Fleet at my main shipyard and built Federation battleships that dropped right into the Federation Fleet. Make sure that you pick the actual Federation Battleship selection and not your own. You'll find every ship class has a Federation selection as well as your own. If you've got trade going then all of those seemingly worthless Federation corvettes make excellent pirate patrols, thus freeing up your ships for combat. This was in 2.27, I'm playing a cyborgs and robots empire with no trade and no need for corvettes and won't be forming any Federations.
The whole pirate function is garbage, way too pathetically programmed to want to play with. If you put dedicated patrol fleets in star systems with major pirate activity they actually do nothing to reduce the pirate's take, complete unrealistic rubbish. You have to wait fore the pirates to make a fleet and attack a system before you can trash them and reduce their haul. I hope they give us the option to not play with their garbage pirate function.
