Has the game run after declaration so the borders are open? Are you already in an enemy system?
If an FTL Inhibitor is active in a system that means that you can enter the system, but can only leave it the same way you entered it unless you get rid of the inhibitor (by capturing the base and/or planet(s) wich are projecting them).
Would help if you describe the situation in a bit more detail (see Elitewreckers questions).
In case you paused, declared war and can't enter the border-system: let the game proceed one day, the game needs for the day to swap to realize the change in borderstatus (from closed borders to war, wich ofc allows you to enter the enemy space).
So if system A has an FTL Inhibitor, then you can enter the system from adjacent system B, but then you can't jump to system C, D, or E through system A, and can only leave it by moving back to system B, or by disabling the FTL Inhibitor.
So yeah, if you captured the starbase, then that system likely has a colony that still has an active FTL inhabitor.
