Genetic Modification & Leaders
With appropriate tech, you can do a special research project to modify your existing pops into a new species template.

Is there any way to modify your existing leaders, or do you have to modify a large segment of your population and then wait for them to spawn new leaders for you to recruit and train up from scratch?

you just need to modify existing pops, and your leaders will then get those new traits.

How many existing pops? What happens if you give different traits to different pops?

There are the Enhanced Lineage/Capacity Booster purple RareTechs. Those act on the empire level, rather than on the species level. Also, rather ilogically, their effect transfers to all existing Leaders.

If you genemod your species on just one planet, instead of genemodding everyone everywhere, then you’ve created a sub-species. And I think this means that you can rhen give it different rights from your mainline species.

My idea, which I haven’t tried yet, is to set up one Habitat with my bio-POPs in it, 12 I think it has room for, and then genemod those so that they have only Leader-relevant Traits like Lifespan, +lvl and +xp. I suppose if I have spare points and room I could give them Thrifty too, but the idea is to optimize them for Leader production, then bar my mainline species from being Leaders.

Wiki claims that you can't set rights at a subspecies/template level, only for the root species.
