Lower left ship icons disappearing.
This has happened in two games now and I can't find a way to restore them; both my Military and Science ship icons are gone despite shutting the game down and reloading a save. Any helpful suggestions would be terrific.

Those are the default control groups. AsHugs And Snuggles said, you can bind new groups to them by pressing control and then a number at the same time.

I think if you inadvertantly right click the icons they go poof, like what was mentioned before my post, first, select the ship or colony planet you want to add to the toolbar then hold down the left control key and pick a numbered key and viola it's a toolbar short cut. Also, hovering the mouse cursor over a toolbar short cut will tell you how to make them too.

Just tried this and it asks if you want to remove the hotkey which you can decline. I never saw any such pop-up before the two disappeared though.
I don't want to add individual ships, etc to the toolbar and have a dozen buttons for them, I want to get the old buttons back that showed all fleets, all science, civ, etc ships under each button.

That sounds more like the foldout menu from the right side of the screen. If it what I think it is, you just minimized it and there should be a button to reopen it. Not sure why it was on the lower left, though, unless you are getting it confused with the active ship selection.

I took a screenshot to show which icons I mean, on the lower left. They show ALL the ships currently in your empire under each icon.

Those are default control groups. Control groups contain only fleets/ships assigned to them when they are created (unless some of your mods changed that, which is unlikely).

The reason those can go away without you willing it is if the ships involved die.
