In order to fully defeat them, they must have no planets and no fleets.
They use missiles, strike craft, no shields and very heavy armour. Make sure as many ships as possible have at least some kind of point defense, hopefully a Rank 3 P slot turret, or a Rank 2 Flak turret. Also consider putting Fighters on your Battleships and/or Cruisers. That way, you can negate a lot of damage from their missiles.
They mostly rely on short range weapons. If you prioritise long range, you can take out a large chunk of their fleets before they get in close and start hitting hard.
Because they lack shields and use heavy armour, you should refit your fleets accordingly. Out goes Kinetics, say hello to Plasma Cannons and Tachyon Lances. These ignore up to 90% of armour so they chew up the Scourge something fierce.
If you have Utopia expansion, consider taking Defender of the Galaxy perk, this gives +50% damage to the Scourge. Also you may wish to consider building a Sentry Array, as this will allow you to see the entire galaxy and help you find their last fleets if they're hiding.
As for the empires between you and them, unless they are your enemies you can go through their territory no problem. A Crisis event tends to make the AI forgive old grudges, so if they are you enemies, consider renaging your Rivalries and opening your borders to them again, they should do the same to you soon after.
Since the Scourge have spawned, extra Crisis cannot happen. If you do not have Jump Drives, get them when they pop up. If you are using Robots and Synthetics/Self Aware AI pops up, get it. This game is safe from the Unbidden or an AI Rebellion, as only one Crisis may happen per game.
Since you're playing multiplayer, you can't get the associated achievement, but I'll put it here as well so you're aware. To get the achievement the Scourge need to have been around for awhile. Eventually, an event will pop up where a wounded Queen has been found. Every empire gets this event, whoever completes it first gets the Queen, and thus the achievement.
Also, if you have Utopia and there are Fallen Empires around, one of them may Awaken and become the Guardian of the Galaxy, and attempt to lead the 'lesser' races agains the Crisis. Just something to be aware of.
Also, if the Scourge spread enough, eventually the Sentinels will appear. They are the survivors of planets the Scourge have claimed. You can donate to them, and if they like you, they will offer you ships.
Also, if you have Utopia and have completed the Psionic Ascendence, you can communicate with the Scourge. This doesn't do anything except provide some more lore.
It goes like battleships with X Lances. 3 large plasma cannon. 2 flak artillery.
A tip to defeat them is to snipe their planets. The more they have. The more fleets.
In ship designer strip all shields on your cruisers or battleships and fit armor on them instead. Hit Upgrade button on your fleet after.
Do not bring destroyers or corvettes into the battle as the scourge will decimate them. Either use full cruisers or full battleships fleets. I prefer cruisers alone.
Do not group into 1 fleet as it will be pain to hunt all pretoryn small fleets. Use fleets of 55-60 cruisers or 30-35 battleships respectively. The above setup will kill 2x the size of the flet of pretoryn.
