Benefits of a Protectorate
I just uplifted some Primitives and they're now a Protectorate but whats the benefit to me?
All that seems to have happened is they've taken a chunk out of my border and nicked my juicy 9 mineral orbital mining station.

They will turn into a vassal when they advance in tech enough and you can annex them then.

They give you influence and you can get a migration treat.

By annex, you mean eventually I can integrate them into my empire?

Indeed. Same way you diplo-annex a vassal in EU4

After 10 years and if they are no longer a protectored, you can annex it. A new race to join you empire.
I normally just invade or infiltrate natives, it is faster and more usefull.

Unless they changed it, Protectorates gain additional research bonuses to technology you, their overlord, already has. They also generate +1 influence per month for their overlord.

Once they attain a certain % of your technology, they will become a vassal, and you will no longer get the +1 influence.

Protectorates and Vassals are forced to join you in any war you are a part of. The AI generally makes their fleets follow your most powerful fleet. Don't expect Protectorates to be much help in a war, as they are much less advanced than the rest of the galaxy.

If your playing peaceful or have xenophile traits you cannot invade or infiltrate.

Indeed, that's what I mean. But playing militant xenophobes all the time is boring.
Influence (like +0.25 or +0.2).. which is really better if you are a massive empire (though considering how much you like the 9 industry.. I'm guessing you're smaller).. I personally just like having a mass of protectorates supporting my empire juggernaught with influence boosts.
Though, for the most part.. I like to keep such alien species left alone and just aggressively observe them for a great boost to science.

I never played xenophobe, I like to assimilate species in my empire, not kill them.
Too bad some species get out of control and reproduce too fast, so I need to remove their rights to reproduce.
