Can you play multiplayer with mods?

Yep, or at least the few times I have tried you can. I'm not sure if certain mods are incompatible, but i'm assuming a few probably are.

Yes, you can. But you kind of have to be on the lookout when you're using mods. Some mods write out or overwrite certain files in Stellaris, and if you have 2 mods which do this, it can cause a confliction and maybe a crash.

Yes, you can. You both need to have the exact same mods installed.

Yep. You can.
However, stellaris is pretty cynical on the mods.

If you both don't have the same mods, it basically says "user has a different version of the game"
None of you will ever find each other.

This includes graphics mods,
Ship set models.
Game rewrites.
And New species.

So be simplistic as possible or be exact.
Just ONE MOD difference between you and your friends means F#<K you, get it right bubble nugget.

Yes and hell, my friend and I have the same mods but he had one turned on and I had it turned off and it said different version. It was like half an hour before we noticed what was causing it.
