The settings are a bit confused - partially that was intentional that they should share most of the same folders: originally the applications were expected to use mostly the same files (even gemini used to use the same kritarc settings file).
At present the Steam Cloud support is limited to the AppData\Roaming\krita\share\apps\krita folder. This means that users who already had downloaded or created brush presets in Krita will now see those in Gemini as well, and these will be saved to the cloud. This causes a delay for the second launch of Gemini, though I've not seen an appreciable delay in subsequent updates.
I'm currently working on improving support for the Steam Cloud, I'd like to see more settings shared, and do more syncing within the application. This also paves the way forward for enabling Steam Workshop support for sharing brush-sets etc. I'll also look for ways to better import existing settings (we'll need this if we do move all the Gemini configs and brushes into their own folder).
Let me know which configuration items were being problematic, or which settings you wished had been migrated so I can prioritise them.
Can you describe the lag? We have found some examples where we were performing more updates than necessary, but these should have been reduced. Maybe you could tell me what level of filtering you have enabled in each version of Krita? We really would like to work out what is happening to cause this (and it's not something we've seen ourselves so much in testing yet.
I enabled it in Desktop and its fine, only a slight bit of lag but otherwise pretty smooth, but Gemini is stuttering and choppy with lag, its impossible to use at all, and the scaling mode is Bilinear filtering with both.
If you guys need any info to debug this, just ask. I'm also willing to test private builds and such.
Edit- I noticed that my brushes are much larger than I thought I was drawing at (I'm kind of a newb at digital art, making me feel a bit silly for posting this). Turning down the brush size to like 5 or so makes the lag almost completely go away; I have to stroke across the entire canvas to start the lag.
@PizzaBoy thank you for the offer of help + the video. It's hard to tell - and the brushes can lag a little with very large user inputs too, does vary by brush etc - but it looks like the lag you're experiencing only occurs occasionally? "stuttering and choppy" like T0xicLotus said perhaps?
We'll look into this, might make a private branch available for you to try.
One thing you could try for us is opening the kritageminirc file found inside %APPDATA%\krita\share\vconfig and add a new line at the top:
disableVSync=true
(make sure Krita Gemini isn't running or it would overwrite this when it shuts down)
If you try this, could you let us know if you experience any improvement?
Could you also double-check that your BuildId is 235113 (or newer) from application properties in steam - the build is shown in the Local Files page.

These work fine on Krita Desktop from Krita.org, but not on Krita Gemini from Steam.
