Difference between Abraxis and this
What is it? After buying the game I guess I learned that I paid for a game which is already freely avaliable at kongregate.

Can you inform me about the differences or shortcomings of the free version?

Different missions in both. More missions in the Steam versions, Expanded universes in DMD, Tormented Space and prospector zone as well as user-generated maps - 2163 as of this morning. There are also additional units, a map editor and a programming or scripting language to create custom units.

Thanks for quick and complete reply. What about including the extra versions into CW3 as well? It was misleading for me to see a "sequel" is avaliable for free.

Btw how many missions are there in CW3 AE? I understood that it is more. How many more?

I forget the exact number of campaign maps, but from the Creeper World wiki:
The Arc Eternal mission plays out over 9 sectors, with a varying number of missions in each sector. Some missions need to be attempted consecutively, but some missions offer a choice of how they are attempted - it may affect what weapons and units will be available for the next mission.

Some sectors only have 1 mission map in them. Other have as many as 4.

Then there's hundreds of bonus maps. Prospector Zones are just generic mission maps AFAICT. Tormented Space are maps that are "challenging", as in "How the hell do you beat these???" And then there's the maps that were made to play test the game.

And there's over 2000 user made maps. Some of them let you play as the Creeper. CW3 includes a map editor so you can make your own custom games.

so story ends with something around 20 missions? did i get it true?

You can think of the story as of a long tutorial. And the real value is the custom maps and the DMD maps.
