Not being able to repair is fine, not a big deal. What's unusual is for mobs to not be able to reach the beacon and have the beacon disappear.
To be clear, none of my foundations, walls nor ceilings have been destroyed and still the beacon disappears. And the foundations all snap together, there is no gap.
This is indeed weird and shouldn’t happen. I’ll look into it further, but I wasn’t able to reproduce the issue. Can you tell me what kind of data collection you’re doing? Could it be damaged by laser projectiles? Have you tried building it in another location to see if it still happens?
My TD base has 3 foundations on each side of the beacon:

where # is the beacon and F is a foundation. And then walls on as many foundation sides as possible, and a roof on top of it all. This makes it very difficult for monsters to reach the beacon. And in addition I repair every foundation/wall after a TD event. I do not see a way for the beasts to get to the beacon; the foundations snapped to each other when I built them, there's no gap.
I've buit my main base in the north east corner of i8 near the small lake. My first TD was on the other side of the lake, in the direction of the camp with vendors. I did level 1 TD there but was too cramped so I built a second base toward the Zen cave. Hard to describe without coordinates. I lost beacons at both places.
I may have had 3 beacons disappear. One had disappeared in my next play session but it may have disappeared before I saved the game. I have no idea what could have triggered the problem. Nothing else has disappeared for me, other than the connections/wiring between the beams/pylons. Others have reported their ships disappearing.
Building a beacon while another one is already built will cause the old one to get destroyed. Could it be related to that?
This is very weird. I'll look into it. Let me know if you figure out how to reproduce it. Thank you.
