Thanks for the info, I had the same problem and that worked for me.
I would never have thought of trying that; there's no reason why some keys would work but others wouldn't.
I hope it doesn't default to thinking your controller is an XBox controller... some games show the actual buttons in-game and, if I recall, XBox controllers have the colors on the wrong buttons and it's really irritating.
The game will completely refuse both analogs and the d-pad from emulating arrow keys. Since all the other keys worked the solution here is to set the directions as IJKL and then change the controls ingame to move with those keys. After that is done everything should work smoothly.
If you can't get j2k to show you your d-pad as a configurable look at the tabs on the right side of the window, select "Other" and then check the box that says "Use POV switches", your d-pad will be POV1.
