Is there a point in using web to hide your mines on Peni?

The mines on/under web are hidden and protected from damage. So yes, there is a point in doing so, especially when setting up countermeasures on various ambush-windows/doors and other places for Moon Knights to peek out and such. But even in general areas (around your nest) it's a good idea to place those mines on the web - again, becaues they are protected from damage with various AOE attacks and will stay alive on the web until someone walks up to them.

Throwing mines in the middle of the road is just a waste - they are obvious and vulnerable to any and all AOE with absolute zero need to aim.

When you're playing against Peni - her webs is the LAST place you want to be on. Including (in fact, especially) the separated ones. While sure, it could be just random web splat from her alt fire that she missed... or it could have 4 mines in it and the moment you step on it - boom. Dead, if you're one of the squishies.

The only worse thing are those web splats that are also connected to the nest, because the mini-mines from the nest can travel on those too from the main big web.

Maybe there are, maybe there aren't, and you don't know where they are within the web.

So it's better.
