Does having EP points grant bonuses? I unlocked the zoo but it cost EP to purchase them but i wondering if i should wait and save my EP so i don't lose any special bonus they give.

Some things give bonuses based on EPs, but by the time you actually need those bonuses to progress, you'll be getting them by the quadrillions.
I guess maybe I should of clarify, does the raw EP give any bonuses or can I spend them to get AP without ruining my progress? like right now i have three since i reached eternity thrice but the animals require me to spend those points, i was just curious if i do spend them, will that set me back? or is it like IP and doesn't matter if i spend them all?

The first animal requires 1 AP but it cost 2 EP to get, would I lose any special bonus if I do that or can I spend away?

It's like IP in that way. Some animals give very good boosts, and some even boost your EP gain.

so I can right now buy the first one and not lose bonuses, right? I just want to be careful because I played some idle games that you can set yourself back by accident like that.

or should i hold off on spending EP so I dont ruin any progress and only buy when I hoard enough EP so the loss is negligible.

What gives you bonuses at the point you're at is Eternities, not EPs. This game's pretty forgiving on what may look like mistakes, in fact one achievement in 'late' game is basically there to teach players that one certain type of reset doesn't actually hurt as much as you'd think.
