I don't really know what the "Allow Transparency" option does, and I see that it also makes 3D avatars disappear. If you want to make the background transparent and leave the avatar visible you can do so by applying a Chroma Key filter. Right click on the source, select Filters, right click on the "Effect Filters" empty field and then on Add > Chroma Key.
From there you can select Green, Blue, Magenta and Custom (Key Color Type drop-down list). Click on Custom and select the color you want to use as a greenscreen. To have the same color as a background in FaceRig select the "Background Custom Picture" background (in FaceRig), go to Customization > Backdrop > Backdrop Color and simply choose the color that you want or have already chose in OBS.
If only the avatar wasn't vanishing with that option it would be perfect as the Allow Transparency aleady remove the background.
For now, I actually use chroma key with custom background but yeah, it's quite annoying as it makes difficult to use transparency on the avatar elements or when my avatar has like, nearly all possible colors with his props :/
I already do that but it's a problem for transparency effects for example
