No idea right now what may be causing this except if it is a vertical flip toggle from the chat application. Is this Skype or is it another application?
We could implement horizontal and vertical image flip switches for the outgoing webcam stream so you can toggle it until it looks right for that particular chat application.
I tried FaceRig with LINE PC client , the UI is very simple, no option to flip webcam.

This is actually also helpful for in google talk, since that flips the webcam vertically.
This is a thread that is more than one year old :)
Advaced Ui-> General options ( Green cogwheel icon on the right) -> Preferences->General-> Flip Stream -> (from "no flip" change to "Vertical")
Save options :)
Note: Do not alter Flip Input Stream, only alter Flip Stream as from what I understand you just need to flip the virtual output :)
